It follows protagonist Sagi, along with robot Guillo and young woman Milly, as they are blamed for the death of Emperor Geldoblame and must go on the run. Players progress through the game by acquiring Magnus cards which can be obtained in various ways such as trading, buying or winning them in battle. As players progress through the game, they will also learn more about how Geldoblame rose to power and why Lost Ocean is returning. The game offers both linear progression at initial stages as well as an opportunity for optional side quests when players acquire their own ship later on in the game. With over 600 different Magnus cards available, it provides an exciting adventure full of fantastical creatures and powers that await!

In contrast to traditional RPGs where characters gain levels in different categories such as strength and agility; progression in Baten Kaitos Origins occurs primarily through Magnus cards which players can acquire by trading or buying them from shops, winning them as spoils of war or creating their own unique custom cards. There are over 600 Magnus cards available throughout the game with some having truly fantastical properties.
